All the sudden it's telling me I have new emails in my accounts when I dont.
I've tried to delete a few and it's still showing that they are new every 5 minutes...
I have found no way of telling it they all are read or deleting all at once.
Help.

If you just connected or set up your e-mail, it may put all your messages as unread, or delete the ones you already deleted. My best suggestion is to turn off the phone, reboot, and see what that does for you.

Already did a reboot and battery pull.
Must you delete every new email for it to be read?

I had this same problem and realized that it is grabbing all the emails from the mail server again. If you delete the message, it just goes and grabs it off the server again. If I mark it as read, it won't alert me again. I hope that makes sense.

Deleting e-mail =/= reading e-mail.
Generally you can select a bunch of them and then select "mark as read" very similarly to the Gmail account.

I'm using Gmail on the Eris.. no issues at all with email. I did the basic setup. There may be a few manual settings on the phone that may be incorrect if users didn't do the auto config...
Mine connects to Gmail via IMAP.

So it was grabbing everything as new unless you marked it as read? I don't want to mark everything as read...In fact there is no way to mark stuff as read...
Now that I killed the apps and did a battery pull it's reset many of my settings!
I had to change some of the voice and media settings back to where they were.
Also some icons were new colors.... almost like they did a small update.
I'm stumped about this email issue.

There is a new thread about this happening to IMAP people as well. Clearly it's a droid problem.

Temporary fix....
Delete stuff like nuts until it stops. I cleared out a few mailboxes and it seems fixed for now.
Of course you have to delete one by one...
