I want to set up my FIOS DVR to record only first run (non-replay) NY Mets games. I could only get as far as MLB which recorded all MLB games.

Unless there is a Mets only channel, you can't get that granular with your choice of what to record. The DVR records based on the name of a show, so getting a particular show is nearly impossible unless that show has a unique name. Unfortunately the Mets fall under the MLB umbrella, so you are forced to record ALL MLB games.
