If my phone battery dies or I have to restart it for any reason, my phone automatically deletes a bunch of downloaded apps (like weather underground, yahoo fantasty sports, etc). It has been doing this since the update, but never before. The update itself also deleted almost all of my apps. Is there a way to stop this?

Sounds like the update didn't install correctly, as a lot of pre-update apps have to be optimized to run in the new environment. Have you tried a factory restore or reset?

Back up what you need like music and files. Do not back up apps though. You can download them again fresh afterward.
