This is most likely due to the fact that when your computer downloads them that it deletes them from the server. Since your phone is synced to the server, when the emails are deleted from the server, they are also deleted from your phone.
You can go into the email client on your computer and change the settings so that it leaves the emails on the server after downloading them.
