I had to reinstall a few non essential apps

To reinstall very important apps.

This is one of the main reasons I prefer to backup my iPhone to a desktop computer vs the cloud.

Do you still have the iPhone 5S? If so, did they factory reset that device at the store after backing it up?

IF you still have the iPhone 5S in your posession in the same state as before the switch, I would suggest turning it on and backing that device up to a desktop computer via iTunes.

THEN you can factory reset the new device and set it up using the backup from your desktop computer of the iPhone 5S.

When you turn it on, are your apps still on the screen or does it prompt you to set it up for its first use.

If your apps are still on the device then it wasn't factory reset. If you are prompted to select a language and set it up for its first use then it was factory reset.
