I want to neaten up the "rats nest" of Fios wires and cables on the table under my TV. Is it safe to unplug the main power from the router and the box with all the green LEDS and after I clean up and organize the wiring just plug them back in? Or is there a specific power down and power up sequence I should follow?

It really doesn't matter. But if you want things to come back as fast as possible, follow this power-up order:
1) Power up the ONT (the box with the green lights.) Wait for the NTWK and MGMT lights to turn green.
2) Power up the router. Wait for it's light to indicate it's online (if it has a light.) Or, connect via WiFi and confirm internet is working.
3) Power up everything else.
When re-arranging cables, most can be unplugged. I recommend you don't unplug the fiber connection from the ONT, as it can be sensitive to dirt and other issues. From you pictures, it looks like it's the white round "cable" on the left rear of the ONT.
